Start with the battery, but make sure you check the carb boots, I bet they are loose.

UPDATE:
I replaced the battery and my motorcycle would crank, but it wouldn't fire up. On the recommendation of my former mechanic (former only because I moved across the country), I pulled the new spark plugs that I had just put in last week and checked them. They still looked like they were brand new out of the box, so he said that there was probably no fuel getting to the spark plugs to fire up the bike. He told be to put a 1/2 teaspoon of gasoline in each of the holes where the spark plugs are seated and then put the spark plugs back in. I tried it and it started right up. The only new problem that I had was that it kept stalling after about a minute of idling. It was start off idling at normal speed and then it was slow down until finally it stalled. I adjusted the idle screw to get it to idle faster (probably too fast) and now it doesn't stall. Since it's obviously a fuel problem, he thinks that the fuel filter is probably clogged and needs to be replaced. Anyone agree or disagree with his opinion? Anyone think it could be something else? Thanks.

I'd say that's a good place to start.

This may sound really stupid but I got to ask the Obvious question... Do you have your fuel turned on under the tank? If your shutoff is on off you wont get any fuel. Please let us know as that will be a good laugh and remind at least myself that I am not the only one =-). If your fuel is set to on then pull a fuel line and make sure the gas is filling up the line.

Edit: I should of read your entire post sorry. So if it does start and idles without putting gas in the cylinder head? If thats the case then yes youll want to check your fuel filter.

Hey, I COMPLETELY understand that one. When I hooked up my aux lights, I took my tank off to run the wires. I got everything put back together, fired the bike up, ran like a champ. So I was feelin stoked cause I've never "wired" anything like that before, so I ran inside to get my fiance, as I was standing there swapping from high beam to low beam... the bike sputtered and stopped running... after a couple of minutes freakin out, I looked at the gas valve that was off... I felt like an idiot, but was glad that's all it was!

The fuel filter is inexpensive and very easy to replace. Not a bad idea to replace it and see if that does the trick.

If your bike hasn't been started in a while, make sure you let it warm up on full choke for like 10 minutes before easing it off. I had to do that last night because I hadn't started my bike in well over a month. It took at least 5 minutes just to work through all the backfires,

If you had your tank off you should check the vent line and make sure it's not kinked or pinched.
